getprimers

Nextflow run with conda run with docker run with singularity

Introduction

getprimers is a bioinformatics pipeline that generates primers and checks the quality and specificity.

  1. Design primers using Primer3
  2. Check quality of primers using Primer3
  3. Optional: pull reference genomes if working with bacterial proteins, using NCBI-genome-download
  4. Check specificity of primers using BLAST against reference genomes
  5. Process results: select primers that were not flagged and merge one primer set per protein into one output table.

Usage

[!NOTE] If you are new to Nextflow and nf-core, please refer to this page on how to set-up Nextflow. Make sure to test your setup with -profile test before running the workflow on actual data.

First, prepare a samplesheet with your input data that looks as follows:

samplesheet_bacteria.csv:

```csv protein_ID,taxonomy,sequence

``` Each row represents a protein.

Now, you can run the pipeline using:

bash nextflow run getprimers \ -profile <docker/singularity/.../institute> \ --input samplesheet.csv \ --genome hg38 \ --outdir <OUTDIR>

[!WARNING] Please provide pipeline parameters via the CLI or Nextflow -params-file option. Custom config files including those provided by the -c Nextflow option can be used to provide any configuration except for parameters; see docs.

To see the results of an example test run with a full size dataset refer to the results documentation. There is also a more specific output doc.
