Introduction
annotation-cache/downloadvepcache is a bioinformatics pipeline to download VEP cache.
Usage
[!NOTE] If you are new to Nextflow and nf-core, please refer to this page on how to set-up Nextflow. Make sure to test your setup with
-profile testbefore running the workflow on actual data.
First, choose the genome you want to download the VEP cache for. You can find the list of the current available genomes in the shared genomes.config file.
Alternatively, you can use the following params to specify the genome, species and build version:

vep_cache_version: "111"
vep_genome: "GRCh38"
vep_species: "homo_sapiens"
Now, you can run the pipeline using:
bash
nextflow run annotation-cache/downloadvepcache \
-profile <docker/singularity/.../institute> \
--genome GRCh38 \
--outdir <OUTDIR>
[!WARNING] Please provide pipeline parameters via the CLI or Nextflow
-params-fileoption. Custom config files including those provided by the-cNextflow option can be used to provide any configuration except for parameters; see docs.
